Missing holes and dimples

The drawings and fit have been right on up until now. This is the aft bottom skin and the angle stiffener with one hole that has the edge of a skin between the other hole, and the bottom hole not lining up with anything. I cannot find an error in my assembly, but the plans have not done this to me before. Should I just fix what is missing? Is this the way your aft section looked?

I believe there are instructions to cut the edges off that piece along the line created by the elongated oval shaped holes. At least I hope so!
